Post install issue (file system / SIP / whatever the culprit is)

Bought an ssd and installed 10.14.6 on it with no issues whatsoever. Installed the ssd on the main sata port for the dedicated hdd/ssd and everything worked well.

Bought a caddy, moved the ssd to the caddy and replaced the optical drive with the caddy. Put the factory hdd back at the default main sata port. Ever since having issues with the system booted from the said ssd drive where some minutes during the usage of the system I can't open apps, download files or do pretty much anything instead of using opened apps. Can't rename files or copy them. qBittorrent remains active and downloading the files during this but then the whole system freezes and I can only restart.

What do I look into? Reinstalled everything again and having the same issue again. Ssd having issues with the caddy? SIP? I'll ditch the hdd later and try using the ssd only at the main sata port, but just having questions about any ideas what might be the problem. The ssd in question is Kingston A400, with declared power consumption of 0.195W Idle / 0.279W Avg / 0.642W (MAX) Read / 1.535W (MAX) Write. The caddy is a chinese generic $6 bulk.
