Two versions of Mac OS on same machine - Spotlight index custody battle

SSD has newly installed Sierra. HDD has legacy Yosemite. Problem: haven't been able to figure out how to set per-OS 'exclude' settings in Spotlight without them carrying over to the other OS. On the HDD with Yosemite, I have 3 other partitions, Part1, Part2 and MyData.

I have Yosemite's Spotlight set to exclude Part1, Part2, and the Sierra install from indexing. Otherwise, if I search for an app, I get hits from both OSes. Now when I boot up Sierra on the SSD, Spotlight just picks up the 'exclusions' from Yosemite. If I change the Sierra Spotlight exclusions, when I boot Yosemite next - viola! Spotlight exclusions are now the new settings from Sierra. Part1 actually has a Mavericks install and this same problem was there for a long time but since I wasn't using Mavericks on a regular basis (just there for "oh my first build!" nostalgia) - wasn't a problem. But I do need to use Yosemite for a while along with Sierra.

Question: How do you isolate both Spotlight instances from each other? It looks like there is only one Spotlight settings file on a system. Is there a way to force each OS to keep it's own version?
